well, maybe that equation is still unbalanced (the whole reason why neo existed in the first place). i'm not sure it really had to do with the war, but with the nature of the matrix itself. i mean, the architect didn't say he was there to stop the war, just that he was the remainder of an equation.
i can't really remember, but at the end, was it said that all the humans in the fields would be unplugged? i don't think so. which is interesting.

another thing that intrigued me was like what Robert was saying.. with neo gone and smith gone, the equation is balanced, right? But the Oracle said she was there to unbalance it.

and i don't remember this ever being answered.... when the logos booted up again, and they said the matrix feed was off, but that's what it really was...it was all funky....what was going on in the matrix? i don't remember.

she said that the people that wanted to get out could... or something like that, which is stupid because it would lead to the eventual collapse of the matrix... an overall dissapointing end to a otherwise sweet trilogy

Not true because they had said in the first Matrix that they don't usually free older minds because they depend on the Matrix too much.
Now being as it is then that means there are tons of older humans in the fields still producing power, and many newer ones being bred in the harvest fields......What the Oracle asked was "what about the humans that want to be freed?"
In other words it has to be their choice which means that up until an age they will still be used as batteries until they develop free will.
Over time the people of Zion will grow and exceed their boundaries and once again there will be a revolt against the machines or vice versa....but it lends itself rather nicely to sequels without ruining the original integrity of the films

the equation might be balanced for now, but just like the architect said in Reloaded, he had to redeisgn the Matrix so that the humans would accept the programming. so for the matrix to still continue, and for people to accept it, they would have to keep the flaw in the equation. so in time, there will be another like Neo.

unless they redesign it to fix that flaw.

If you remember the Matrix was designed with perfection in mind but millions were lost, entire crops destroyed, because humans have to have a certain amount of strife in their lives...its what causes them to fight, to want to live, to make it another day

Humans cannot accept perfection as stated in the first Matrix movie as well as in Schwangins previous comment.
