Everytime I hear the thunk or scrubbing noise in the back wheel, I can feel it in the pedal as I am braking. As if it were pushing the pedal up slightly.

Probably a warped rotor.

I thought it might be the rotor. Do you think having it sit for a few weeks with the emergency brake on might cause that?

Carta - my suspension has not been modified.

I don't think the ebrake and sitting could have caused that.

sounds like the lug nuts might not be tight enough to me. ive done that before. i doubt letting it sit with the parking brake on would be that severe. try just tightening em up real quick and see what happens. if that doesnt work, then inspect the brakes and whatnot.

Flat spot in the tire or a warped rotor.

Or a dead chipmunk stuck in the wheel bearing.
