Scary squeaking noise
Does it make the noise in neutral with the clutch out? Does the noise go away when you push the clutch in? If so it's more than likely your release/throw out bearing. No problems, you can drive it until the noise drives you nuts or the clutch dies.
If it makes noise in gear, with the clutch in, under load and it gets louder with higher revs, then you could have a pilot bearing problem. This usually happens to people who rest their hand on the shifter while driving. Which places extra load on the bearing.

It makes it all the time. It sounds like a squeaky belt but it comes from the tranny/flywheel housing. I have no idea what it is but if it has to do with the clutch assembly, I will plan on replacing the clutch.

OK, I drove the car to work and then school today and I noticed the sound was quieter than it was yesterday. It seems to do it when the car is first warming up and then intermittantly does it when idling and coming to a stop with the clutch engaged in gear. I am planning on replacing my clutch and flywheel soon but if it is a problem, I will replace it sooner. I have a feeling it is clutch or transmission related but there was no noticable symptoms other than the noise. The engine still pulls hard and I have no problems getting it into gear, so I guess I will wait until either the noise goes away (which it never does, but I will cross my fingers) or it becomes a more noticable mechanical symptom so I can further diagnose it.

I took my Civic back to the dealer about something really similar. They pulled off the rubber boot where the clutch line goes into the engine and sprayed it with WD-40. Squeaking was gone (for a few thousand miles anyway).
But on the other hand, your problems sounds more like the clutch bearings.
