i could be wrong but 00 civic's were obd2.1
with the wiring harnass running from the motor to the ecu.

perhaps you need 00+ Integra ls wiring harnass or perhaps an si harnass.

not sure to be honest on the ls motor.

I did a Ls swap into my 92 OBD1 civic and the stock harness worked just fine. I did a b16 swap into a 97 Hatch and we used the stockharness and it plugged right up just needed to extend a few plugs. Sorry if this is not what you wanted

Your EX harness should work just fine. However, you may need to lengthen a wire or two, but I can't remember which one.

Like Bumnah said, your car is OBD IIb (all '99-'00 Civic's are). The '96-'98 Civics are OBD IIa. As far as I know, a '97 Integra motor will have all the proper sensors and hookups for a OBD II system, and your Civic harness will swap right over, minus a few wires that need extended or whatnot. However, when you go to plug in the '97 ECU in the '00 harness, it won't go. Your best solution will either be to find a '99-'00 LS ECU or find a '96-'98 Civic wiring harness to use (that will mate up to both the motor and ECU just fine).
