98 civic hidding stock HU and using new HU
I have a tutoral on how this whole procedure is done and its fairly easy.
The only damn thing it doesn't say is what wiring from the stock HU do I really need to connect to the aftermarkey HU so I can retain the keyless entry. Obviously I don't need to connect the speaker wiring from the Stock HU to the aftermarkey one.
Anyone got any idea?

there's two DIN slots in the 96-98 civics. One near the HVAC controls, another by the cup holders.
to keep my OEM keyless, I installed my aftermarket HU in the lower DIN, and kept my factory HU in the upper DIN. You can pull the main wiring harness for the radio through the dash, so you don't need to extend it. From there, I wired the harness to the adapter harness, but I ran 4 extra wires from the Power, Ground, Ignition, and Dimmer, and ran them up to the stock HU. then I used some slip-on clamps (the smallest I could find), wrapped them in electric tape, and plugged them into the radio in the propper places (takes a little bit of looking at the main harness and figuring where wires should plug into). Keep the green harness plugged into the OEM radio, and you'll be set.
another thing to consider (though I haven't seen anyone do) is the 98-02 accords and CRV have a different keyless receiver (its close to 8"x5"x1", small demensions), and it'll accept the plug from the green harness that goes into the OEM radio. I noticed this when I installed the OEM keyless system into my father '00 accord lx v6.

Does the installation kit for the aftermarket headunits work in the lower DIN area or does it looked jerry riged?
The tutorial says that you will need a reverse honda wiring harness for the stock radio and an aftermarket wiring harness. You then connect all 3 wires together (reverse harness, aftermarket harness and aftermarket HU wires).
Now I'll only need to connect these wires to the stock HU: Power, Ground, Ignition, and Dimmer.

they sell a harness that is a y-connector. One female to two males. search and ye shall find 
but yeah, an aftermarket cd player down there looks fine. Actually, the factory CD player belongs in that space (the 96-98's are component stereo's for some reason). Its the same cd player that goes in the first gen crv's.
its kinda hard to see here, but it shows what to expect

people like how I installed it. they say it looks like it was ment to be down there. plus, it makes nosey people think you have a stock stereo in your car if they're casually peeking in.

Well it appears like you said it is offered as a 1 piece. That takes care of that.
Now the question remains.. Do installation kits work on the bottom DIN so i can retain that clean interior look?

basically, you'll take the lower center area off (around the shifter, really easy, 6 screws) after you take off that peice, you'll need to take off four screws for the HU/Cupholder peice (black plastic), then you'll need to take out the black filler pocket (two screws?), and then the cd player goes right in. reassemble.

after i had my HU installed i lost my keyless. It was no deal tho cuz i was having an aftermarket keyless and alram installed the next week. I also noticed that my dome light does not go on when my doors are opened. It only goes on when i actually put it to the on position. Does ne1 know how i can fix this

under normal circumstances, when you unlock your doors with the keyless system, the lights turn on. that green harness has two wires, which need to be making a complete circut in order for your dome light to turn on when you open the doors. You can do this by either keeping the keyless brain in the car (by either getting a differnt version thats just the brain/keeping your factory radio in the car one way or another, or you can just jump the wires)

just about every HU I've ever seen has that trim bezel.
