I'm sure someone answered this already, but i'm pretty sure older religions assumed a sneeze was an evil spirit being released, and they blessed the person so they would be clean thereafter.
I still say god bless you if i think about it. Although i'm Agnostic.

The origin is from the old days, when sneezing could easily mean you had a sickness that could kill you.
People said "God bless you" because they hoped that the Lord would bless them with mercy and let them live. I think this came about around the time of the plagues in Europe if I remember correctly.
