Thats just about the only disadvantage I could think of and I don't even think that could be true. Advantages would be more torque in the low end.

Unless you are pretty much fully built N/A, you won't benefit much at all from a stroker kit. It will give a little bit of torque down low but the increased stroke/rod ratio will limit revability.
If you are looking at increasing displacement, Snoopy hit the nail on the head. If you are looking for some extra power, consider a vtec head swap or some valvetrain work with high compression pistons.

A lot of guys actually stroke thier built motors when running insane amounts of boost. Since the turbo won't start spooling until about 4500ish they can have some low end to make up for the laggy turbo. That sounds right, right?
Especially with boost, I would think that a longer rod/stroke ratio would be the most inefficient way to increase displacement. Even if your engine is sleeved, bored to the max, and running high boost - I doubt the gain would be worth it. Unless your funds are endless of course.
