HELP! First time this ever happend
Last night it rain pretty hard in my area, I can't figure out how rain got inside of my 2000 Gsr. I sure the windows were all rolled up and the doors were close. I woke up yesterday with my floors soaking and two inches of waater in my trunk. Does anyone have any ideas or know how to fix the issue.
do you have all the rubber grommets in your firewall???
the best thing you could do would be to go into a car was and see where the leak is coming from, or wash you car and see if you notice any water coming in. I had a small leak that was dripping in on my feet, it turned out that a grommet from the firewall was missing.

In order to fix the issue we need to know what it is. If you have a leak from somewhere then you would have to figure out where the leak is coming from.
You did mention your trunk area was full of water so I would start there first by checking your trunk/hatch seal and then move on to the drain hose coming from the sunroof. If it's clogged or disconnected you will have a leakage problem. Have you noticed any leaks before or is this the first occurence?

In very heavy rain with the car parked on an incline, it is possible for the foam gaskets that surround the tailights to become saturated and allow rainwater into the trunk.
I know this because it happened to me. During the holidays when I was in Northern California, some very heavy storms came through. I only got about a 1/2 inch in the spare-tire well.
Given the large quantity of water described in your scenario, I also suspect one or more of the sunroof drain tubes may be clogged, leaking or otherwise damaged. The only real solution now is to strip the interior out and assess the level of damage.

My hatch used to leak like crazy. I checked the sunroof drain tubes - they were all intact and unclogged. The hatch weatherstripping wasn't ripped, but the taillight gaskets were paperthin. Instead of buying new gaskets (eventually I would have gotten around to replacing them), I just popped the drainplug out of the spare-tire well. Water no longer collected in the well and no longer splashed forward into the cabin while driving.
Thanks guys I found another thread where someone had the same issue. Do anyone have a pic or can direct me to the sunroof drain? Something elese odd is the engine light is on at the same time this happend. It rain pretty hard over here the past couple day. We had 6 inches of rain.
