Default engine swap

Hey guys i just recently had an 01 b18c1 dropped into my 96 GSR. As soon as i got it back i have an engine code of misfire in the 3rd and 4th cylinder. This engine is brand spankin new, 30k miles so i know it isnt the engine. I know 2001 was obd-2b and my 96 was obd-2a. It idles a little rough, runs fine in upper RPMS, and hits VTEC perfectly. Now i have to be at work at 5, so should i be running my car like this, am I going to f**k anything up. My last motor has a brand spankin new 96 distributor on it, i was planning on swapping those.

OBD-2a =/= OBD-2b

distributors are not the same.

I thought so, i plan on swapping them tomorow, think that will fix the idle problem and the "misfire".

at all? check ignition coil (distributor related)

replaced the dissy and wires today. Still have the rough idle, CEL codes, and tach still doesn't work.
