So.. take it apart and replace the pilot and throwout bearing. Overanalyzing owns you.

Does the tranny have to be taken apart to replace the pilot bearing? If so I am just going to send the tranny back and get another one.

Dude, holy cow...

Read: http://auto.howstuffworks.com/clutch1.htm

Pilot bearing is in the center of the flywheel and the transmission shaft tip rests in it. The throwout bearing pushes on the pressure plate to engage the clutch. It's all between the engine and the tranny as part of the clutch assembly.

The clutch and flywheel are new. It did not make the sound until those were replaced.

take it apart already. posting in some forum isn't going to fix it. the only way you're going to discover the problem is by taking it apart. check to make sure the throwout bearing spins smoothly and that the pressure plate and flywheel are bolted in properly.
