Default Urgent! Need help with swap!

I have a wierd situation on my hand.I have a B20B engine with a B16 Head and B18 Transmission and I have modidfied everything for ODB2 and I am using a B16 ecu. I am swapping this into a Civic coupe (originaly a D16). I have gotten the engine in okay. The car turns on but the biggest problem I'm having right now is that I can't get it to stay on unless I set the idle speed to 1200rpm. Once it stays on, the other problem I have is when it gets to operating temperature, it begins to backfire out the intake and exhaust and then turns off. I am using the fuel injectors from the D16, and pretty much everything else is from the B16. Any ideas why the car can't stay on and keeps backfiring? I've been working on this for 5 days now and still can't figure it out. Thanks inadvanced for any help.

The car is a 2000 model. I've checked the timing, valve clearance...still can't figure it out...

did you change some wiring around? Heres a web site that tells you what you have to re-wire. Since you car is a 2000 its going to be OBD2b
