Default 2006 Civic Hybrid, need to program keyless entry

I hope you have the anwer to my question. I left my lights of my 2006 Civic Hybrid on overnight in my garage. This drained the battery . I was able jump-start the car, but the alarm immediately sounded and continued to sound for about 3-mins. My keyless entry no longer works to open/lock/disable the alarm.

I did punch the correct code into the radio, and it now works; as well as the GPS. But, I cannot open the door (manually) without setting-off the alarm. And, once the alarm starts, it runs its entire cycle. I have no means of turning it off.

There has to be a way to re-code the keys. But I do not see it in the manual or after extensive Internet search. Please helpppppppppppp!
