Newbie intake question
What's this hose and tubing just laying around? And the capped holes on the intake? The hose thing is connected to 2 different spots around the intake manifold and throttle body and stuff, but I'm sure you guys already know that much.
Doesn't seem right that it would just be hanging off like that.
p.s. I tried plugging both ends with my fingers and it didn't affect the engine at all. It runs fine, idles fine, etc.

One is for the IAT (intake air temp) sensor (the hole) - the iat is probably hanging around somewhere in your engine bay.....
The other one (stubby tube) is where the rubber hose there connects to the valve cover for breathing - Im guessing you have one of those silly filters attached to your valvecover breather hole then (that or capped off)

edit: wait, you're just talking about the holes on the intake then, right? What about this mysterious black hose thing just hanging there?
Aha! That helped a lot. So really the whole metal tubing piece right now is useless. I could just take the two rubber hoses that carry coolant and attach them together and ditch the metal tube.
But why do people detach the breather and put those little filters on in the first place? I believe I remember reading that various vapors come through the breather into the intake (if you have left it all stock, that is) so that they're burned by the engine instead of being vented straight to the outside air. What advantage does venting them to the outside instead give?

That's a common myth. The engine actually inhales air through that tube from the intake, and exhales through a PCV valve into the bottom of the intake manifold. There's nothing to be gained by using a filter there. Unless you have a specific reason not to have that hose connected, it should remain hooked to the intake arm.
Cool, I'll toss the chintzy filter and hook the stock breather thing up. One question: why do people use those little filters at all? I don't think I've ever heard anything particularly good said about them.

Because people want to modify their cars any way they can for little or no money.
The IAT sensor should be danging somehwere in your engine bay. That should definately be installed properly, with a CAI the air in your intake and the air in your engine bay should be quite different temperatures when you're on the throttle.

The intake has one more opening up closer to the throttle body, and the IAT sensor is hooked up there.
