Well there's this thing called "hydrolock". It happens when the filter on a CAI is submerged in water and therefore sucks it into the engine. Therefore the pistons can't compress that H20 and "lock" up, and your internals are pretty much ripped to pieces. It's not very common but can however happen to you.

You can buy an AEM bypass valve if it is compatible with your intake, and you would never have to worry about hydrolock again. These run about 40 bucks I believe. Many people don't use a bypass valve however, because it supposedly hinders the performance of the CAI and therefore would make spending all that extra money over a Ram-Air useless.
In my opinion, with a 2 piece intake like you have, just leave the CAI extension on during the summer or dry season and you can take it off, just to be safe, during the wet season. Plus, you can always pop it on real quick if you're going out to race or to the track.
