I'd assume that the TT in both cars would be the same. I was thinking maybe the AT is just more efficient than it's MT counterpart.

Rebuilding your AT is only worth it if you prefer AT over MT. Otherwise you might as well swap out your AT for an MT or, even better, swap out your AT Integra for a MT one. The latter is much easier since there's only one piece you have to remove.
