Default suspension trouble...need help!

I just removed monroe rear shocks off of my 1996 accord. I bought some KYB shocks and installed them. The KYB's came with a nut and a spacer and that's it. I took it for a test drive and a clunking noise was coming from the rear. When I looked at the top strut mount, the rubber bushing, spacer, and top bolt were sitting way up and hitting a metal bracket in the car(the clunking noise). So I was wondering, was I supposed to use KYB's spacer instead of the spacer that was already on there? The KYB spacer is less than 1/2 as long as the original spacer. What else could be wrong?
