The pilot bearing is directly behind the flywheel, on the tip of the crankshaft. Its hard to say exactly what your problem is, I would take it apart and look. Maybe somebody else has better advice for you...

It is always something... If your going to drop the tranny again, its probably a good idea to buy a pilot bearing, throwout bearing, clutch, and pressure plate so you don't have to go through this again. All of that should cost you between $200-$300.
