If I wanted to boost all-motor power with I/H/E, cam gears, itr cams and stick with the dual stage manifold, what Engine managment mods and fuel mods (if any) would I need? How would I tune the cam gears? Can I use gears to set ignition on stock gsr cams?
First you should decide if you want to go forced induction, or all motor.

Cam gears really have nothing to do with your ignition timing. They are used to tune your valve overlap. If you plan on turbo charging, ITR Cams and Cam gears will definitely help. Do not adjust them without a dyno, you can severely damage your engine.

To tune your ignition timing and fuel, you should use something that gives you complete control, such as a Chipped OBD-1 ecu and Crome. An AEM Standalone is good too, but very expensive.
