5,000 miles without a filter isn't a good thing. you need to get your oil changed asap too. I can't imagine what that stuff looks like.

Put in a new filter, and get an oil filter ASAP. I am sure the throttle body, Map sensor, and entire intake manifild are in big time need of a nice cleaning as well. Thats probably the reason for the rough idle.
