Simple Green works great. Just don't leave it on too long. For really stubborn stuff, super build-up, etc., you can use some good ol' engine degreaser (like Gunk).

I don't cover up anything but technically you should just to keep all the water out. I'm just careful not to drench anything like the alt or the distributor, etc.
