Default GSR Swap>Civic/ECU Wire Harness

My freind has bought a 98 civic (originally ex) with a 97 GSR motor swap. Everything seems to function well, except for the speedometer/odometer. We have checked the fuse for the vss and all other fuses, all is fine, and even changed the speed sensor itself. The gauge cluster also was tested on another car and functions well also.

Heres what I'm assuming the problem may be at. The engine wiring harness is not a gsr harness, but a civic one with what looks like some custom wiring done to it, looking somewhat sloppy. So, my friend purchased a gsr wiring harness thinking we can just plug and play this thing. Problem, the integra harness has what seems to be a seperate harness that comes out of the firewall(passenger side/ecu) that connects to the main wiring harness. The civics harness is all one peice. So, would I need to get the integra harness that comes out of the ecu? Could this even be the problem with the speedometer? Thanks.
