Ninja's have no standing in regular japanese society. They work in shadows as mercenaries for the highest bidder. They hold no allegiances while many samurai pride themselves on honor ninja's pride themselves on getting the job done by whatever means (unscrupulous or not). Samurai's typically lived by a code of bushido which dictated honor until death and this is all based on who they believe and follow.
