I see the Sportcross a lot. I like them a lot better than the IS300 sedan too.

While I do agree that most of Toyota's front wheel drive stickshifts are less than stellar they do have a few exceptions to the rule. The IS shifter has always been pretty alright (in other markets where they sell the IS200 it has the same 6-speed manual transmission as the Miata h:) and the most recent Celica and MR2 spyder were pretty good.
As for the automatic being faster, uh sure. You're probably thinking about modified Supra turbos where the automatic is quicker ("fast" describes a rate of speed, "quick" describes a rate of acceleration) through the 1/4 mile than the stick shift. That's always the case in high powered drag cars and is not something endemic to the whole rest of the Toyota lineup.
