I have Hayes disc brakes on my riding bike. On my commuter I have Shimano Deore linear pulls with the shimano pads. They're not as good as the disc brakes, but the Deore linear pull helps the positioning of the pads a lot. Also, check wheel trueness and pad placement, sometimes if these things can cause braking problems as well.
