Times square... park it right in the middle. j/p
42nd street and Broadway (I think) (near the subway entrance) reeeeeeeeeealy early in the morning... 2:30ish.. 3:30ish.. 4:00ish (on a weekday) not a lot of traffic and the lights are still on.
or maybe see if an open roof parking garage would let you up there to take pics.

Oh yeah.. it's also pretty empty down at Southstreet Seaport at night... and if you get an angle right... perhaps you can get a shot of the Brooklyn Bridge in there.
Me, personaly, I'd opt for right infront of Majestic Theatre... but that's just me.

Also.. Lower Manhattan has a lot of tiny cobble stone streets... would look cool on a night it's been raining nso they're nice and shiney. And It's a ghost town there at night.
