i know that all of the cubicles are lined up in neo's office in a perfect grid, also, the furniture in the matrix is set up in grids, like you would see in a video game (hence the whole computer programmed reality thing)

No,... remember that the first guy who came through had the package to give to Neo from the Oracle. The second guy was the one who got infected by Agent Smith....who was hiding in the rocks to kill Neo when the group were going to get on the Nebuchadnezzar to see the Oracle.

i heard that when they made the first one... they had no further story planned and no plans to further the story until they saw the sales and potential....

my only beef with the matrix is that the first one really made you believe that this shit could actually be true, the second one...not so much, but still great groundbreaking movies for sure
