The tubes were intact with the elbows, so this doesn't seem to be the source of the water in my trunk as there was no evidence of water around the tubes. I had about an inch of water around the spare tire yesterday before I dried it out. It doesn't seem to be wet around the taillight lenses or around the trunk lid which are other common areas for leaks.
Spray the hose around the sunroof area, and any other spots that water may be entering. You should be able to find the leak by simulating the problem.
Even though the rear joint is still intact, I think you are on the correct track with the sunroof drain system. There may be a large crack in the hose somewhere, and/or the lines may be clogged. Compressed air is the easiest way to clear a clogged drain.
Things to check if you can rule out the sunroof - tail light gaskets, trunk key cylinder gasket, power antenna gasket, the rear window washer nozzle, and the weatherstripping/molding that seals the hatch to the body. All of these possibilities should not allow that much water to accumulate in the spare tire well, though.
Do not drill holes in the floor. While it may allow the water to drain, it still does not fix the problem. This creates another place for water to enter the hatch/trunk area, when the car is moving on a wet road. Not to mention the potential rust issue.

I fought this same issue for quite some time. You say water in "trunk". Do you have a 2 door or 4 door? If you have a 4 door put someone in the trunk and get out the water hose. I found no leaks around the trunk but when I put the hose on the sunroof the hose that drains the sunroof and power antennae (they Y together near the bottom of the power ant.). The drain hose below this Y that goes out behind the tire was blocked. A quick blow on the hose cleaned it out and problem solved. If you have a 2 door it may be configured differently.

Trunk Leaks
Mine turned out to be the tail light gaskets. Before I spent the money and ordered a new pair, I took everything out, cleaned it up, and put a bead of silicone sealant on both sides of the gasket. It's been dry for several months now.
