Could a clogged EGR/intake manifold cause a cylinder to misfire? Or cause the computer to think the cat is bad?

(98 accord lx 4cyl. Current codes = cylinder misfire, insufficient EGR flow, and cat below threshhold. Car runs rough on cold start, but fine after 10 min.)
