Default smoked the ECU

I have a very major problem with my 93 civic w/d16y8 after i installed the motor in my civic w/automatic tranny everything ran fine then i swapped in a 5 speed tranny and a p28 manual ecu. now my car idles eratically and wont stop. all the sensors are good... then i crossed the wrong sensors and tried to start the car and smoke came from the ecu so i swapped the sensors back.. now my p28 is fried but my car still runs.. it just has no vtec. i was thinking of getting another p28 ecu and a 5speed engine wiring harness from a 92-95 civic for the car do you think that it will solve my eratic idle problem?
