Default Factory Keyless Entry Question

I recently installed an aftermarket auto-starter in a '97 2.0 CL and have encountered a strange problem. Everything works fine, but after the auto-start unit starts the car, the factory keyless entry system goes inop. What I mean is that if I give the lock-lock signal from the factory remote, the auto-starter engages as it should. Once the car starts, though, I can't unlock the doors with the auto-starter. Someone I know who works for Acura told me to clip the "key-in" signal line from the ign switch to the keyless entry and security box (under the front seats) and that should fix my problem, but it didn't. Anyone know if there is a way to keep the keyless entry system active after the car is started?
