Default Radiator Flushing

Hi, I'm going to flush the radiator on my '98 DX coupe this weekend. My question is, do I need to remove the thermostat when using a flushing solution or is it ok to leave it in? The owner's manual says nothing about it, but the chilton's manual says to do it. So which is right?
Anyone with any experience?

Are you just flushing the radiator or the whole system?

I'm flushing the entire system using Prestone Super Flush.
