Tune up. What all should be done?
I bought my car in Jan and I've done the normal mantinance...i.e. changed the oil every 2500 miles, used fuel system cleaner about once a month, etc.... The car runs decent, but I'm sure there is some stuff that needs to be replaced to help it run better. What all should I do as preventive maintinence?
Change the spark plugs and wires?
Cap and rotor? Where do I get those...Honda dealer?
New air filter? I have a crappy Iceman short ram intake.
Change my oil, tranny fluid, brake fluid, flush the radiator..anything else? Any tips on how to do any of those? Suggestions?
Any other things I should do? Any replacment parts suggestions?

It all depends on how many miles are on the car.
You may want to do a timing belt, outter CV boots, and rear brakes too.
Get cap and rotor from a dealer, that's your best bet. Plugs you can get from any auto parts store. Just be sure to get NGK.
It also depends on how mechanically inclined you are and how dirty you want to get. Everything you listed above can be done at home, just buy yourself a good shop manual and it's cake.

The CV boots are good...just checked them.
Any kind of timing belt? Can I install that myself? Would I need to get that from the dealer?
What would I do to my rear brakes?
I'll grab a cap and rotor from the dealer, and some NGK plugs and wires.

Rear brakes - Just check them, especially if you have rear drums. They don't let you know when they wear out with any kind of warning. It helps save the cost of buying new drums.
Fluids - Replace auto transmission fluid every 40k, coolant every 2-3 years or 40k, brake fluid every two years, power steering every 3-4 years or 60k. These might be a bit extreme for some, but that's when I do my changes.
