Check your flanges and gaskets.

The flanges are where the sections of exhaust piping bolt together, and where it bolts to your cat. The gaskets go between the flanges to seal them. Make sure all your flanges are tightened down, and there are no gaps in between them. Yes, your intake will make a whistling sound when you open the throttle, which may be confused with an exhaust leak.
