Default missfire

i put a d16y5 into a 92 honda civic and it missfires and doesnt run well, i think it could be related to the wiring harnes, the wiring harness is for a d15 without v-tec, when installing the motor we had to put differant fuel injector clips on the harness to connect them to the motor.
any ideas?

You should have bought an OBD2 engine harness so you wouldn't have to do any cutting. And why would you swap an HX motor in there?

hmm, i was under the impression it was an ex motor? well i am pretty new to hondas i dont quite know what all the motors and wiring harnesses are from and compatable with.
