Default Misfire problems

Ok I had a 93 civic ex auto that i swapped in a b16 and converted it to manual. My ecu was chipped using uberdata for the swap and now I am putting that same engine, a little built into a 00 ex. No big upgrades other than lowering the compression to 9.6/1. Brand new dizzy, plugs, wires, etc. and it sounds like it is misfiring. Will die off and on at idle, and idles weird as well, before and after warm up. We were thinking the reason might be the ecu was damaged when i flipped my other car but dont know yet. We had to convert this engine to obd2...but any ideas let me know please.
