Default 99' si help!!!!!!!

On my 99' si b16a2 stock everything except for intake is idleing really low. I adjusted the throttle cable and it idled good for about 5 min then it went back to the same. What is a stock em1 idle at? Mine is around 500 rpm to 800rpm. and when i'm driving on the freeway at a steady 75 mph or so... and then get off the freeway and push in the clutch it almost dies. Even when it is idleing around 800 rpm its really rough, vibrates the whole car. When i start it, Wether it be hot or cold it takes a minute for it to start. There is no cel. oh and another thing what does it mean when your clutch engages at the very end of the pedal? I had a new tranny put in ( at the honda dealership) and they said the clutch was fine but i dont know about that. Usually it gradually engages to make the motor the same speed as the car is going so it doesnt jerk the car. Mine engages at the very end and it jerks the car around. I have had other b series motors and they were not like this one. I am getting frustrated with this car. please help!

How about the egr valve? I raplaced the fuel filter today, helped a little, well my car has 95k miles and i think i am just going to update everything, distributor, plugs, wires, egr, pcv and maybe a fuel pump. I do have a warranty on the car that was transfered to me when i bought it so it is going in monday for, valve cover gasket, 2 motor mounts, front end bushings, and if i can con them into replaceing the fuel pump. This awill all be done at he honda dealer in salt lake city.
