Automatics are good because they simple for beginner drivers, elderly, and the less coordinated people in the world. Automatics have no clutch that require periodic maitenence. BUT automatics are not as efficient economicly as a 5 speed, and unless its a high end transmission, tend to have very poor gear ratios, making accelertaion potentialy slower then that of an manual.
Now 5 speeds, 5 speeds are more for the enthusiest, and frugal minded of society. They can be more economical, and also allow for the best use of a motors potential power. However, the clutch, depending on the driver, will need to be serviced more then once in the lifetime of a manual transmission.
I'd say definitely go with the cost of repairs.
And of course there is the power to be in the gear you want to be in, and not having to wait for the damn thing to shift, or wishing that it hadn't shifted so early. You definitely have more control over the vehicle with a manual.

Automatics are more consistent, they're way better in Bracket Racing than Manual. Automatics are way easier to deal with in traffic jams. Manual Trannies have several upgrades available to them. The only upgrades i've seen for an automatic tranny is a torque converter and axles. M/T's have flywheels, clutches, short shifters, etc. M/T have less drivetrain loss.
With the 96-00 Civics, there is a VERY noticeable difference in acceleration, because the a/t actually drops the engine rpm too far when it shifts from 1 to 2. Also, when you need to pass on the highway, you can quickly pick your gear and step on it, if you have a 5spd, but with an auto (on this particular model), there is a brief lapse in power as the a/t tries to shift to a lower gear.
That said, an automatic would be better for a person with a bad left knee or leg, wrist/arm problems, or other medical issues which may limit joint movement or coordination. Or, for a person who places convenience and ease of operation over performance and economy. As for me, I'm glad I have a 5 speed.
