Default Crank, but no Start problem?

Hi there, I recently had to change the battery in my 93' Honda Civic DX. During the battery change, I heard a few beeps and saw a few sparks, afterwards, my car will no longer start up. The engine will crank over and all, but won't fully start, everything else also works. Anyone had this problem before or could possibly know what's wrong? Someone told me it's possibly the alarm system and could be an ignition kill switch, but I've tried everything to deactivate the alarm and to no success.

Did you touch the cables to somewhere you shouldn't have or put the cables on backwards? Have you checked all the fuses - under the hood and under the dash?

I did accidentally put on the negative before the positive, but I checked all the fuses and their all fine, both under the dash and under the hood.
