When I was deciding on whether to put the short or the cold air intake I also questioned on the water issue. I ended up going with the cold air intake and not the short intake and I have had no problems with water being sucked up. In my mind the only time water would get sucked up is if the filter was completely submerged and even then its questionable. Go for the cold air intake.

As for the hoses, when you take off you stock one you will see where the hoses need to be attatched. It should all line up. Good Luck.
