Who told you that a 2003 Acccord six speed will just "bolt right in" to a 97-01 Prelude? They haven't even released the cars yet, so I doubt dealer service technicians have all the required service manuals on the coupe. They probably don't even have everything yet on the rest of the 2003 Accord line. So how would even a dealer really know? Granted, the tranny is essentially the same as the one the Acura CL Type S, but the rotation of the engine is opposite to begin with. You plan on driving in reverse all day?
