No, the motor oil does not run into the tranny. 5 Speed Civics don't have a dipstick for the tranny like autos do. The way you check the level on a manual Civic tranny is to open up the fill bolt, put your finger in, and the fluid level is supposed to be level with the bottom of the fill hole.
