Default Transmission noise, input shaft bearing? video included, please look

I'm sure some of you have seen this issue before. This is from my DX 2000 civic stock D16y7 and Stock transmission 5 speed manual D series. It is now at 144k miles.

So heres what it does, it makes a slight grinding clicky clacky noise when the transmission is spinning, the noise is very quiet when in neutral but when in 1st, 2nd, and 3rd gears it makes a nasty noise thats starting to just drive me insane, starting in 4th and 5th gear the noise starts to get quiet cuz of the high cruise speed noise helps cancle out the tranny noise. The noise goes away the instant I disenguage the transmission and engine, but as soon as I release the clutch again the noise comes right back. The noise likes to come and go, but a majority of the time, its doing it. It started about 7 or 8k miles ago, hasn't gotten any wores, hasn't gotten any better, but still making it's noise, and i'm getting sick of it. Maybe its time for a new transmission? I replaced my clutch back at 135k on jack stands, and I really dont feel like doing it again.

Heres the video, tell me what you guys think, the noise is a bit hard to hear from this video clip, I was recording and a friend was driving at the time while we were trying to figure out wtf is going on with the car, but if you want i can make another one which might provide more detail of the issue.
