Default CEL issue - Help!

Thanks in advance for your help!

I have a 1994 Del Sol that I've been trying to fix for two weeks when it died (no spark) after a major water leak on the passenger side...

I've replaced the ECU, which was fryed - engine still wouldn't crank.

Replaced the distributor - Engine cranked after the CEL went off, after 10 - 12 minutes.

Replaced the main relay - CEL takes about two minutes to go off after the car's been sitting for awhile, and the engine will start. If I turn the car off and right back on, the CEL goes off after 2 seconds like it should...

Any ideas on why the CEL takes so long to go off after the car's been sitting?

I've also noticed, for lack of knowing what else to call them, "RPM spikes" it never noticed before...

Any help for this "newbie" would be greatly appreciated!
