This may help solve your problem, its a typical issue on a lot of Honda and Acuras. The shifter sits just above the exhaust, so you can bend the hangers that hold the exhaust so that the exhaust hangs slightly lower and that should prevent your shifter from hitting the exhaust.

If you want to avoid bending the exhaust hangers, you can pick up the stage 1 Honda Civic Short Shifter from TWM. The section from the pivot ball to the shifter rod attachment on the Stage 1 from TWM has a slightly shorter length and will prevent that issue.
