On my 96 Teg, it ended up being by the tail lights that the water was leaking in. I took off the tail lights and coated the both sides of the foam gasket with silicone. To find the problem I stripped out the hatch of my Integra (takes some work and get a panel popping tool) and had my brother soak the back of the car with the hose. You don't need to strip the entire car, unless you're hoping to get at that drainage tube for the moonroof. (The water leak was a side project as I installed brown bread sound dampener) Sure enough, I eventually saw a trickle of water by one of the tail light screws.
