As long as both motors are of the same type, (ie. both motors are D series or B series) then both transmissions will bolt right up. You may have different gear ratios but you might not notice too much difference. Most of the time switching trannys from a smaller displacement results in longer gears and slower acceleration but I really wouldn't be too concerned about it. Just make sure you have your flywheel turned prior to reinstallation. It usually isn't very expensive and could certainly minimize a headache in the future.
