99 accord V6 new radio - car alarm problems

I have a 1999 Accord - V6 - coupe. Recently, I have changed its factory radio with an after market one (I needed one that can play mp3's). Now, I am having problems with the car alarm.

Keyless entry is working fine. However, alarm goes of time to time (very often and for sure in 2hrs) without any reason. In addition, when I press lock button on the remote, it was beeping. Now, it only blinks and that is it.

I also realized that security red light is not blinking anymore. (It is easy to see from the front windows).

I read somewhere that I should put the factory radio back and use a Y splitter to connect my after market radio. But, there is no space there to leave the factory radio in. It is really huge.

Any ideas, suggestions.
