You can do a mild drop on the stock shocks for quite a while and not have any problems, esp if the shocks are somewhat new. I had H&R sports on my car with my stock shocks from about miles 30K-55K or so, never had a problem, stock shocks never blew. For the last 35K or so I've been on Koni adjustables which are awesome, they just keep the ride a bit more dampened than the stock shocks. At full soft, they are still a bit stiffer than the stock shocks, but a very small difference, but a nice difference in how the car is dampened.
As far as modding the suspension and value...that's how it is with any mod. Mod's won't increase the resale and usually will hurt it because is a very small group out there that would actually want a modified car.
That's why people usually return the car back to stock, and sell the mods separate, more money out of it that way.
Lowering a car with stiffer springs probably will put a bit more stress on the other factory suspension components, but this is in proportion to your drop, and how stiff the springs are.
After 90K miles (60K or so being lowered) the only problem I had was a blown upper front ball joint....maybe or may not have been precipitated by my suspension mods.
