Try buying a decent short shifter or OEM piece and replacing it. It may have just been installed incorrectly, or is a piece of crap.

If that doesn't fix it, it may be a clutch or transmission issue. Check the fluid level and bleed the clutch system. I had a lot of grinding problems when my clutch went out, so you might just need a new clutch.
