If its an auto ecu in a manual car, you're going to throw an auto lockup solenoid code (or something to that effect I think). Are you throwing any codes? Its real easy to convert an auto ecu to a manual one. Do a search on the PMGFI.org wiki, but I has to do with RP17 and RP18 (removing one and adding a jumper to the other if I remember correctly).
